Yes. However the rage will have earned us no few enemies. I believe at least one was mentioning raising an army against us; the rage will only serve to furthur fuel that urge. In addition, the puppet has learned something of our true intent by this. I already intend to bring her in as soon as possible, but that alone will not undo what has been done.

An army is of little concern. Time and time again they have tried to join together, and where has it gotten them? I do not believe this time will come to fruition just the same.

The issue of the puppet, however... that is indeed a problem. Keep her out of the hands of the traitor. We do not need his corruption worsening further from what he has already done.

He wants to be whole, too. To heave a heart. He also has it in for his mentor. Xemnas, when he was an apprentice named Xehanort, wanted to take his master's experiments on the heart further than his master was willing to go, and felt held back. He continued the experiments, but also lost his heart in the process. Xemnas is his Nobody.
